Decided that Jack shows up in Downtime instead of latter in the series.

This is just after Pepper catches Tony and Rhodey in bed--

“Come on, I need to get you down so I can get a measurement.” Tony noticed Pepper trying to work as he passed her, and also noticed she was trying hard not to laugh at the two of them.

“You’ve got a dirty mind Miss Potts,” he said with a smile.

She bit her lip then, when she seemed to have herself under control said, “Gee, I wonder why, Mr. Stark.”

“Uh huh, and who won the bet?”

“Miss Potts did,” Happy answered. "Fifty bucks." Pepper could feel her cheeks heating up.

“What bet?” Rhodey asked.

Tony laughed. "How long it'd take us to sleep together." At the surprised look on Rhodey's face, Tony added, "Hey, you're the one who pointed out how long they've know me."

“You didn’t change?”

Jack stood up and tossed his greatcoat at Fury. “Considering what you sent me, and the “get your ass over here” comment attached to it, I assumed waiting around for them to find me a jumpsuit wasn‘t an option.”

Nick put his fists on his hips, the coat draped over one arm, as he watched Jack swing out of the cockpit and jump down to the ground. “Uh, huh, and yet you had enough time to have some fun on your way over, I hear.” He tossed the coat back.

Jack shook his head as he swung the coat around his shoulders and shrugged it on. “Hey, the last time I got to fly anything like this was back when we stole that Messerschmitt. Besides, I needed to do something to wake myself up. Cardiff to California isn‘t exactly a short flight.”

“So you decided to buzz my Helicarrier before landing to refuel?” Jack grinned and it was Nick’s turn to shake his head. “You’re lucky Carter didn’t just shoot you in the head when you got out-- not that it would have made any difference to you.”

“I figured since she was one of yours, I’d have a few seconds to plead my case before she shot me; though I’m kind of surprised she didn’t do it anyway.”

“Going by the call I got, so was she.” Nick turned and pointed a thumb at the rest of the welcoming committee. “Stark’s personal secretary Virginia Potts, head of Stark’s security Happy Hogan, and former liaison officer to SI, Colonel James Rhodes.” He waved at Jack. “Captain Jack Harkness.”

Jack raised an eyebrow and leaned towards him. “Former liaison officer?”

“Until Stark renews those defense contracts, Rhodes here is technically out of a job.”

“Ah. And Stark?”

Nick glared at Jack. “So it’s Stark now?”

Jack rolled his eyes and threw his arms up in the air. “Okay, do I need to point out-- again-- that you didn’t have a contract with SI when I slept with him twelve years ago, Nick?”

“Yeah, and I don’t have one now either so I expect you to keep it in your pants this time round, Jack.”

Nick heard a sigh from Potts. “I’ll give you back the fifty when we get in the car, Happy,” she muttered under her breath.

Jack looked as if he were about to argue some more, when there was a beep from the leather band wrapped around his wrist. Flipping back a strip, Jack tapped at the metallic surface that was revealed, then flipped the cover back on and turned towards the base entrance.

“Stark?” Nick asked.

“Yep, unless there’s more than one Arc Reactor around,” Jack responded.

“There better not be,” Nick muttered. Jack gave Nick a curious look, which Nick ignored.

Scowling, Rhodes asked, “You can pick up the Reactor?”

Jack nodded. “Arc Reactors have a unique power signature, they‘re kind of hard to miss.” Before the Colonel could ask how Jack even knew what the signature looked like, or why he’s said Reactors instead of Reactor, there was the sound of screeching tires.
